I provide bioinformatic support to research groups within the Parasites and Microbes programme, and I'm interested in helping researchers get more out of biological data using cutting-edge computational tools. I'm currently developing the Lineage-Specific Marker Discovery (LSMD) pipeline, which uses k-mer indexing to find short DNA markers that distinguish bacterial lineages within a species, working directly from genome assemblies at scale. It supports S. pneumoniae surveillance with the Bentley Group and V. cholerae detection with the Thomson Group, producing markers for diagnostic PCR and bait-capture panels.
