QuickTree allows the reconstruction of phylogenies for very large protein families that would be infeasible using other popular methods.

This includes the largest Pfam alignment containing 27000 HIV GP120 glycoprotein sequences.

This software is now hosted on Github. The latest release (v2.0) can be downloaded here.
