22-09-2006   > PFSANGER array features in GBrowse

  • GBrowse now has an option to display the map locations of the PFSANGER array features, a custom Affymetrix array which comprises 2,206,441 P. falciparum features. The arrays per se can be accessed via your local Affymetrix representative, or by emailing Ricardo Mancebo, Product Manager for the Affymetrix GeneChip CustomExpress Array Program, for more details.   • OrthoMCL ( Li et. al. 2003) has been used to calculate orthologs and parologous relationships between 3D7, P. knowlesi,, P.chabaudi, P. berghei and P. vivax
    Links between orthologous and paralogs are in place for 3D7 and P. knowlesi. OrthoMCL was kindly provided by the PlasmoDB team.

    The GENOME BROWSER offers a convenient and rapid way to view and search the genome

  • The search function searches the annotation in the gene product and also the curation fields. The search results are graphically summarised for results on all chromosomes.
  • The sequence of any region, as defined by its coordinates, can be downloaded in FASTA format
  • Please direct your views on the GENOME BROWSER to technical or curator feeback.

    Versions will be FTP archived so that users can more easily track data changes

    Data updates are reflected in both GeneDB and PlasmoDB

    Application of new approaches to gene prediction, and assessment of accuracy of current gene predictions using:
    SNAP, a new gene prediction algorithm
    comparison of regions of conserved synteny (TBLASTX comparison to ordered contigs of P. knowlesi and P. yoelii)

  • Details of all new, modified and removed gene models since publication (Oct 2002)
